    It ran good with the JBS set up but now with the hunterworks set up it does not. I am pretty sure the answer is in the question.

    If he did away with the stock air box that could be the problem. They are sized to the motor displacement and rpm and a change can affect the A/F ratio and power curve.
    That would be an easy check to see if it is the problem.
